I fixed and I have already updated the plugin to 1.4.1 on your site.

I found it’s a bug, when the page template includes another query_posts or WP_Query, the popup setting will be invalid.
I will try to fix it soon.

Now, I add the following CSS into the Popup settings > custom CSS to hide the popup on the project page.

.page-id-32 .fancy_popup,
.page-id-32 .fancy_popup_overlay{display:none!important;}

I checked some other pages and I noticed that the other pages don’t show the popup, but only project page, so please edit the project page, check whether you have enabled the popup on this page, https://www.dropbox.com/s/d3ezq927m3j6ox1/Screenshot%202017-04-09%2015.55.52.png?dl=0 just leave this field empty.

Try this

     padding-top: 80px!important;
  }
}

You can also try to reduce padding-top value.
